You'll have to first check if the journal entry you made matches the one that has previously been reconciled. Those entries may have been imported before that causing duplicates.
Additionally, deleting the entry that isn't supposed to appear has no impact on anything. Here are the steps to delete the entry:
- Go to the Lists menu.
- Select Chart of Accounts.
- Locate, then double-click to open the register.
- Find the entry that you want to remove.
- Right-click, then click on Delete.
- Once done, hit OK.
