I understand that Square has a variation of each item. However, QuickBooks will only receive compatible data when importing inventory data from Square.

As mentioned by IntuitTony, you can consider setting up an identical item list by exporting your list as a CSV from Square and manually import it to your QuickBooks. That way, the integration will record sales item accordingly in QuickBooks.
