As I've checked here, when you enter a check or deposit inside the company, you can only auto-populate the category and item details. However, for the Bank Account section, you'll need to choose manually the appropriate bank account you want to use for the transaction.

Also, I'd like to share that the program offers two different perspectives on handling your business. You can utilize the Accountant view and the Business view.
