Let me share some information on how Paychex integrates with QBO.

 

By default, Paychex sets up the General Ledger posting factors for you initially. This covers all your preferences, including the syncing and exporting of files. You'll want to double-check the mapping in your Paychex account that to ensure that it can seamlessly connect with QuickBooks Online. Here's how:

 

  1. Select Apps from the sidebar menu.
  2. Go to the My Apps tab.
  3. Log in to the Paychex Link and Sync application.
  4. Head to the Link & Sync tab, then choose Accounts.
  5. Review the mapping, then make the necessary changes as needed.

However, if the mapping is already correct, I'd recommend directly contacting Paychex's Customer Support Team. This way, they'll be able to investigate this sync issue. You can get their contact information from their profile in the Apps menu.
