I am having the same issues. I have Quickbooks online for 10 different companies. I have the feature for Automatically apply for credits and Automatically apply bill payments turned OFF. But yet the OFF feature is still NOT working now nor for the past 2 years. I am tired of having to work an extra 10 hours a week because quickbooks online says it has this feature but it does NOT work.   Which causes so much extra work when it is supposed to help run your business smoothly.   I spent 3 hours on the phone with Quickbooks yesterday and 2 hours today and they still do not know why these features are not working.  When I turn the features on they apply it to all.  When I turn the features off they still apply to all.  I don't want to keep paying for a program that is causing me more work.
