I had the same frustration and found a YouTube video that fixed it for me.  The issue is that the Alignment Grid in QuickBooks moves the check information counter to the direction you move it. So, if you need the text to print higher on the check, move the grid down. If you need the text to print lower on the check, move the grid up.
