I am in the same boat however I just ignore Quickbooks.  Their customer service is horrible and they obviously don't have any experts or else this would have been resolve months ago.  They keep telling you to call the State, but the State clearly states you don't need this so I am not sure where the discount between QB product and State Regulations is.  For now, I don't file anything with the state and just ignore all the messages about missing information.
