If you have QuickBooks Payments, QucikBooks Online (QBO) automatically applies payments to invoices the moment customers pay them. You'll have to create a bank deposit and choose the invoice payments under the Undeposited Funds account. If you don't have the QuickBooks Payments feature, we can check if you created a bank rule. This may be the reason why QBO automatically records deposits. Just refer to the Setup bank rules to categorize online banking transactions in the QuickBooks Online article to learn more about this one.
