I get what you are saying 100% and I am having the same issue.  I know for a fact that the lightning bolts use to show in the reconciliation windows, I use Desktop.  Now they are no where to be found despite the fact that I match my transactions daily using the Bank Feeds/online Banking and my register has the lightning bolts.    I am not sure what or when this changed, but I want that functionality back as well.   It was very helpful and less time consuming when it came time to reconciling the bank accounts.   I cant seem to get a straight answerer either.   its very Frustrating!   Please let me know if you ever got a straight answer.
