Setting up your customers' UPS accounts to allow them to be billed for shipping charges directly through their shipping accounts isn't available. Instead, the registered UPS account will be used. With this, I recommend including shipping charges as a line item on invoices to track your customers' shipping costs.
Regarding your third question, you can continue using your negotiated UPS rates, as it will not be affected by the QuickBooks integration. You'll also find that for QuickBooks and QuickBooks Point of Sale 2014 and later, you can enter your account number in the Shipping Manager to view UPS discounted rates.
