At this time, there isn't an option available to apply a single payment to multiple invoices with different customers. You would need to create separate payments for each invoice. 

However, it sounds like you could benefit from using our Class tracking feature. You can use class tracking to track your transactions by departments, product lines, or any other meaningful segments in your business. This way, when you're running reports, you have a clear picture of each segment's financial health.
