Thanks for posting here in the Community. Currently, the option to set or adding different logos to different templates for the same company is unavailable in QuickBooks. 

Letting us know what works best for you will show our developers what they need to consider in future product updates. I'll send your feedback regarding this feature to them so they'll take time to look into this.
