When reviewing transactions in my checking, I would assume I label it as a credit card payment. But when reviewing that same payment within the credit card, is it labeled a credit card payment again or a transfer?

You can pass this as CC Payment from Banking Tab and selecting the particular bank from which you have made the payment.
