We have wide array of customers, each get a different discount off of "list price" based on agreements we have with them. In the desktop version of QB we could set the discount level for the customer, then when we go to invoice we fill in the line items and the system knew what their discount level was and applied it automatically for every line item in the invoice. Is this even possible with QB Online?

In QuickBooks Desktop, you can create price rules with conditions based on customer, item, sales rep, and class. However, this option in QBO is unavailable.

Not exactly. You can add your customer's terms to their customer profile so they are listed on their invoice but it doesn't automatically apply the discount to the line items.
As a side note, I'm not sure about your industry but that is pretty standard in many. I was a corporate controller for many years and our companies had over 1,000 vendors with various discounts. 90% of our vendors listed the products at the list price with our specific customer discount listed under 'Terms' on the invoice and it was up to us, as the customer, to take the discount.
This is not at all accurate. Under "Lists-->Price Rules" you can create customer specific discounts/pricing rules in Quickbooks online.
